I am not sure what exactly is it called, however, I will try to describe it. Here I shall use the example of a website where one has to apply for say, a certificate, and make payments, however, after the payment, shouldn't there be a way for the website to auto-update/acknowledge your payment? Why does it still show as debts, when the payment receipt is already on the site! How does one go about it?

There isn’t any “auto-update” feature for websites. If you’re using some type of software, it is up to you to update it.

If you’re paying for a certificate, then your hosting provider is taxing you. Certificates are free, especially lets encrypt.
